Formed in 1886, Williamstown CYMS Football Club had played in a number of different competitions, notably the Footscray District Football League and the CYMS Football League, prior to joining the VAFA in 1984.  The club's tally of 14 senior premierships up to that point was immediately added to thanks to a 19.10 (124) to 11.17 (83) C Section grand final win over Preston MBOB.

Known as the Seagulls, the club has not won any further senior premierships since 1984, but has nevertheless moved steadily up through the grades.  It was a losing grand finalist in F Section in 1990, in E Section ten years later, and in D2 Section in 2001.

The Seagulls competed in D2 Grade in 2006, winning 5 and losing 13 games to finish 8th, ahead of relegated Ivanhoe Assumption only on percentage.  A year later, despite managing 1 more win for the season, they succumbed to the drop, albeit only on percentage behind Bentleigh and Salesian.
